Fix -I args with quotes or with leading/trailing white space

This issue affected '-I"/foo/bar"' (found when running GROMACS) '-I
/foo/bar' and likely also any other case with quotes around the
directory, e.g. '-I"/foo/windows Fellow Home Dir/ "'.

Should Fix #1141, unless that's a yet another corner case.
